Hi Bruce:
FSIA sets up only what it needs when you press connect - it does change the position of the gear - so you can have great fun setting up flights where you start in mid-air by all means. 
Using the FSX "map" screen to do this is very useful - no need to "fly" up to a certain spot in the air - just set it all up at the map screen and you can also even save the flight at that point (press ";" in FSX) to make sure you have it handy next time.
By doing this you can create an infinite number of initial conditions / scenarios before connecting with FSIA.
