It could well be something that I am doing wrong but I cant seem to find where the problem lies at the mo. Basically, as soon as I connect with FSFS I no longer have controller responses. can't find precisely the problem on forum nor have I experienced the problem with previous FSFS.

Can you give any suggestions please?

I have CH Products Yoke and Pedals
Thrustmaster joystick and throttle.

I also run:
FSXSE
CPU: i7 4790K
GC: GTX 970
16GB's RAM
Windows 8.1
FSUIPC 4.939n
Sometimes use Active Sky for FSX, but have already tried without the latter and unfortunately still lose controls.

Thanks for your interest in FSFS!

The only area in which a PC's use of FSFS relates to controller configuration is not directly FSFS, but rather any use of a registered version of FSUIPC, with which the pilot can control a great number of things which affect the operation of the controllers.

Of course a registered version of FSUIPC is not required to use our software.

Do you have a registered version of FSUIPC?

Ok, with a bit of experimentation I find the problem is not some fault in FSFE. It seems to happen with Active Sky as well. What happens is that when a program like this is run AFTER FSXSE is run to the point that the cockpit is entered, something happens - it could well be in relation to my (registered) FSUIPC as you have suggested - such that my controls cease to work. If you load these programs BEFORE entry into the cockpit, however, things are fine. The problem is, of course, that FSFS has to be loaded after you are in the cockpit. I ran things the other way around and I had FSFS working and my controls working, except that I'm not sure if it didn't throw FSFS out, i.e. in terms of what it thought I was doing, what stage I was at etc.

In our experience it is only ever settings which have been changed with a registered version of FSUIPC that can produce such behaviour. This should be pretty straightforward for you to investigate on your PC as the settings should be apparent in your own installed FSUIPC which you can of course access from the Add-ons... FSUIPC... menu when you are in a plane in your simulator.
