I dug around the forums and found that others had a similar problem, however, their solution isn't working quite so well for me. As you already know from the description, I am unable to alt-tab back into FSX after starting FS. The work around is to switch to window mode, launch FS, alt-tab back into FSX, and then switch back to full screen mode. This works, but there is a catch.
I have a multi-monitor (3) setup, using Nvidia Surround and after I alt-tab back into FSX, my mouse no longer works in the virtual or 2-D cockpits. To be specific, I can see and use the mouse, but active switches no longer work and the mouse is furiously flashing. The only way that I can get anything to work, is to reset the flight from the menu.
However, when I do this, FS forgets, for lack of a better term, my previous settings. I've tried backing out and I am able to reset FS, but whenever I go back into FSX...same problem...it's a vicious cycle.
I don't have any idea how I can get around this. Any suggestions?
p.s. I've tried many different aircraft, both FSX packaged, and 3rd party, but it happens in all of them.

Solved...sort of.
I found an application called FSX-Borderless, which allows you to run FSX in a borderless window.
1. Start FSX, setup a flight, then load, go to the cockpit, and pause the game.
2. Switch to window mode (Alt-Enter), stretch the screen to your desired height and width.
3. Alt-tab to desktop and run FSX-Borderless. You will now be back in the cockpit and FSX will be in a borderless window.
4. Alt-tab to desktop, run Flying School, and connect.
5. Alt-tab to FSX, un-pause, and begin your session.
This worked! It solved the problem with alt-tab between windows and the issues with the virtual cockpit and flashing mouse. However, it created a whole other issue, that is ultimately going to be insurmountable, unless I do not run in surround mode.
When a game runs in full-screen mode, the game has exclusive access to the graphics card no other applications are rendered in the background, including the windows desktop. Saves a ton of resources and that’s why games run in full-screen mode by default.
In windowed mode, not only is FSX being rendered, but so is the desktop, FSFS, and any other applications, like FSX-Borderless, that are actively running. That is not too bad on a single monitor, but when stretched across three monitors, running at a 5760x1080 resolution, system resources get gobbled up very quickly and a "Out of Memory" error is going to happen in very short order.
So, as far as I can tell, the problem is when I switch back from windowed mode to full screen mode. Obviously, it is not an FSFS issue, but an FSX issue. I'm just trying to figure out a work around, that will allow me to utilize FSFS, without it forgetting it's settings every time I performe a "Reset" of the flight.

Many thanks for your detailed description of both the issue and the steps you have taken to solve it. This all takes time and is much appreciated. 
At this point I ask anyone with experience of using FSFS with FSX running over several monitors to share their own experiences and offer any advice.
